The Mike Mutebi’s men got the breakthrough in the second half from Geoffrey Sserunkuma’s superb header off Joseph Ochaya’s cross.
The league curtain raiser staged at the Wankulukulu Stadium saw Ivan Ntege voted the man of the match.
FUFA Super Cup is played between league champions and Uganda Cup winners.
